Settings are gone
 
I load the settings, there are no trigs/aliases etc, same with the backups. The file is about 500 kb, when opened with notepad it has stuff in it, some of it is weird chars.

Did it get corrupted and why? How can I fix it. I had a copy of cmud, but apparently the settings files are aren't copied and in a separate place...

Check to see in your Triggers and such that there isnt a folder with the same name as the session you called it.

if there is you can move them to the new session folder and they come back (had to do this today)

No, settings are empty.

When I load it in a sqlite viewer and 'clean db', it removes everything, save for 12 kb.

So I guess settings are and the backups are useless, I'm not sure how something like that can happen and not be fixed, the cmud provided backups are so pointless. Just saw an older thread about the same issue, they lost their settings too.
